I build a Strat from new Fender parts. I set the action according to Fender standards and I adjusted the intonation with a Boss Tuner (w/meter). The intonation is very good but I have a couple places where octaves are just a tad off: 6th (open)/4th (2nd fret), 4th (open)/2nd (3nd fret). Any suggestions to get this a little closer?
And low E saddle spring is compressed as far as it will go but I could use another millimeter or so of length for improvement. Does Fender have shorter saddle springs or can I take the spring out altogether (saddle won't move once string tension is set).

Try a neck shim and remember that humidity can be a huge factor.

very obvious but may of been overlooked answer. what is the neck relief like? has the neck had time to settle in with strings under tension on it? I made this mistake on a explorer i knocked up years ago it always seemed nearly right but never right enough till i discovered the neck being too bent. it was fine when i put it on, after i strung the guitar it gradually got worse over about a week.

That fully compressed spring problem is easily fixed.

You can make the spring shorter by snipping off a few turns.

Got small wire cutter?
