I have owned a Super Champ X2 for about a year and a half now. I'm thinking of replacing the stock speaker with a Jensen C10R. The tubes I also plan on swapping out for a fresh matched pair and a EH-12AX7. I have also been considering purchasing a Electro-Harmonix Holy Grail for use with the clean channel. I just want a good blackface tone. Do you think that these "mods" would be worth the investment and time?

Why matched pair ?

Why new 12AX7 ? you probably won't ear any difference . It is not a expensive test and 12AX7 is always useful.
You may have a better tone if you mix different brand .
The qualities of each will complete while with the same brand defects could be addition on.
The sound will be richer.

Speaker I don't know , IMO a much better speaker will cost you $$$

I replaced the Fender stock speaker on my Super Champ X2 with a Jenson C10R and love it. To my ear it sounds way better than the stock speaker and it only cost me $38 at my local music shop. It has a great response and sounds "tighter". As far as the Tubes I like the stock Groove Tubes and have no issues with them. Here is the link for the C10R from the Jenson website with sound samples. http://www.jensentone.com/vintage_ceramic/c10r

Well, I guess that depends on your budget. But, I'd go with a good matched pair of JAN 6V6GTs. Make sure you bias them. Replace the 12AX7 with a JAN 5751 for a bit less gain. And a Weber speaker, your choice. Can never go wrong there. What really kicks these amps into another level is the output transformer. Installing an output transformer for a Princeton Reverb gives the amp much more punch and better headroom. My preference there is a Mercury Magnetics, FBFPO-S. A speaker change and good tubes is a good place to start, though. I did all the changes I described to a "blem" SCX2 I grabbed for $300. So, for less than $600 this amp is awesome.
My 2 cents....

I like the Jensen P10R-F speaker in the SuperChamp X2.

I have the superchamp x2 hd with a 1x12 cabinet I put a Eminence Screamin eagle in and I love it . I seen lots of talk about putting a Eminence Ragin Cajun in the combo . There is some video's on youtube with this and it sounds better to my ears.

Ditto for fenderbender68.

Just last night I installed the CR10Q from Jensen. The sound was much improved. The sound clips on the internet do not do justice. It sounds like a totally different amp. Great midrange. I retained the original tubes. I don't see a need for change there. YET !
