I just bought a new Schecter Hellraiser C1 and I've been having a hard time finding a good amp for it so I bought a fender mustang iv v2 150 watt and a couple boss pedals (overdrive, noise suppressor). In the guitar center I bought the amp, the display model had fine clean tones but now the new out of the box amp I just opened and fiddled with has NO completely clean tones and it seems like the speakers oscillate in volume a little bit when I play something, like they start loud then drop super fast.
1. How do I get this little bastard to go completely clean?
2. What the hell is up with the speakers? Do they just need to be broken in or will they phase in and out like that forever?

The stock presets are pretty horrible. For super clean, use the Studio Preamp amp model with the gain turned way down. Turning the gain to two or less works well with any of the Fender amp models. The 59 Bassman is one of my favorites.

Using and getting to know your MIV is much easier with the amp hooked to a laptop with Fuse. The Mustang really is a computer peripheral.

As far as the speakers, mine sounded nice out of the box, but loosened up a bit after about ten hours of use. They broke in more quickly than any other amp I have owned new (about 8 in the past four decades.)

There may be a compatability issue with your pedals. I have virtually no experience with pedals, but I understand that some designed for tube amps do not work well with 'Stangs. Keep in mind you have distortion pedal emulators built into your amp.

Take your time and enjoy your new amp.

I have a III and a IV, (v1) you can definitely get great clean sounds out of these amps,

you need to invest some time to figure them out. it's not your dad's fender, that's for sure.

for now ditch all the pedals, just go with guitar, cable, amp, hands.

make a preset with a Fender Twin, with nothing else added (no stomp/modulation/delay)
just the basic amp with reverb

Keep the GAIN setting low, adjust the volume and master volume to desired volume level needed. tone controls work like any other amp. Don't mess with speaker emulation yet, leave it with what the twin defaults to.

Start there.

Since the amp has a noise gate, it's likely that what ever preset your using has the noise gate active, and once you hit it with your limiter, ... hmm ya,, not a good combo I would guess.

This is why you should really just go straight into the amp as it has everything you need.

IMO, the only pedals you will want to use with your MIV is the 4 button foot switch to control the amp. (If you have 30 bucks to spare, adding the 2 button foot switch offers even more remote control capabilities - like tap tempo for delay and the ability to have an on / off control for stomp/mod/or delay.)

Both suggestions above are good advice. Put the pedals away until you get to know your amp. Go straight in guitar to cable to amp input. Memory locations 83 to 99 have all of the modeled amplifiers in the Mustang series. They are called "Basic XYZ" and have no effects added to them. As you are probably aware of, most of the Fender models will be perfectly clean using a gain setting around 2. Pick one and noodle with tone knobs, etc until you find your heart's desire. Try it with all the amps you have time to play with.

Make sure to download the Fuse software. With it you can add effects and micro-manage an existing preset, create one from scratch, or download presets that other guitarists have created.

Take your time. Be patient. Explore. It's nearly impossible to destroy the amp. If you get lost, usually just turning power off and back on will restore it to normal settings.

Hmm yes, good point Lynn,

Should you get to a point where you wish to reset everything (back to Factory Default)

Turn the amp OFF.

Press and hold the EXIT button while turning the amplifier ON.

Continue holding the EXIT button until it is no longer illuminated

Agree with comments above, use the 'basic' presets in particular the 65 Twin for a good clean sound. Get that right before adding pedals - and also as suggested above, try the Mustang's built-in effects, you may find you don't actually need an external pedal at all.

I would differ from one piece of advice above: don't worry about FUSE yet, if you're not certain about getting your basic sound right. To keep things simple, you can do everything you need to build most sounds directly on the amp. Once that's sorted, you can then use FUSE to fine-tune settings and experiment with a few controls you can't access on the amp itself. But to jump into that at the beginning, when you don't even have the basic sound how you want it, is just adding complexity.

The speakers should sound good from new, no need to 'break them in' (if breaking them in does change anything, it's going to be more subtle than the effect you're describing; i suspect what you're hearing is simply a consequence of other settings being way off where you want them)

This isn't Mustang-specific, it applies to solid-state amplifiers in general. Read my posts here for explanation:

One other thought - does your guitar have active pickups? If so, try fitting new batteries (it may be a new guitar, but if it's been in the shop a while, the batteries may be flat).

I've read elsewhere that supposed amp problems have turned out to be dud batteries in the pickups...

Just a suggestion.

good point scott-uk, the specs for the guitar in question (Schecter Hellraiser C1) indicate an EMG 89 (active) neck pickup and EMG 81TW (active) bridge pickup. I'd change those 9v batteries before anything else.
