Are there presets specifically for the V2 on Fender Fuse? Since v1 and v2 are different, won't presets sound differently on the V1 vs. the V2?

Also, won't some presets for the V2 not work on the V1 since there are new amp models and effects?

Yes. However there doesn't seem an obvious way to see (without loading the preset into FUSE and looking at it in detail) whether a preset is using any of the new V2 settings. In particular, I can't see a way to tell on the FUSE website just from the preset listings, which ones contain new settings for the V2 amps.

If the preset contains V2-only settings then possibly yes, depending what effects and settings are in the preset (see next question).

If the preset contains only settings available on both V1 and V2 amps, then in theory it should sound the same on both V1 and V2 amps. But note the same preset will sound different on the different amps in the range (Mustang 1 vs Mustang 2 vs Mustang 3 etc), just due to the different physical characteristics of those amps: cabinet and speaker size etc.

If you use FUSE 2.6 or earlier then yes this may be a problem, as those versions of FUSE know nothing about V2 amps and V2 presets. If you use FUSE 2.7 or later, then FUSE will automatically 'downgrade' any V2 settings in a preset if you copy the preset to a V1 amp. So the preset will still work on a V1 amp, but may sound a bit different. I don't know exactly how the downgrading is done, but in general the closest-matching effect or setting, that does exist on the V1, is used in place of the V2 setting.

There is a way of listing presets created on Mustang V2 only, some of those presets are compatible with V1 and others are not obviously.
the way of doing it is the following:
-go to this site: https://fuse.fender.com/mustangv2/presets
-add a checkmark to the box "this device only"
-add any other search criteria and click search, only presets created on V2 will appear

V1 presets do still work on V2 mustangs but as you say they might sound a bit different
