I heard the demos of the BOSS FDR-1 stomp, which is based on a Fender '65 Deluxe Reverb, and I can't seem to recreate that overdriven sound on my Mustang III.

What should the settings on a Mustang be like to get the sounds heard in FDR-1 Tone Demo 01 and 02?

The demos are the audio-section of :

I have the same pedal, but I was using it to add just a taste of distortion over my clean sound. I haven't dialed in a full distortion on the pedal, so not sure how to emulate it. You have to figure everything you need must be in the ’65 Deluxe Reverb model, just a matter or tweaking and tweaking until it sounds right. Sorry I can't be more help than that...

how ironic, by the way, that you're using a modeling amp to recreate something that is in itself a recreation lol

After watching the videos on the site I think the Mustang and the pedal models are pretty much a perfect match as they are with the following possible exceptions:

-I think the pedal reverb control is less sensitive than the one on the Mustang
-On the first video, they can get more gain out of the strat they use than my strat with texas specials with volume rolled to 10 and the Mustang gain and volume rolled to 10. Either the guitar they have has VERY hot pickups, the pedal has more gain than the Mustang model, or they added another pedal (TS-808 for example) to the chain
-The cabinet emulation on the pedal sounds less evident than the Mustang

Surelly all this is extremelly subjective, but I think both simulations are very close to each other.
