What influence if any, should the modeling preset have over any particular pickup selection on a Stratocster ? Should some presets ignore signals from certain pickups ?

No, but the Mustang series is very particular about pickups and you'll find each type of pickup has its own particular set of models/presets that suit it, others not.

I find the SCs on my Charvel TE Custom really like #12/60's Sparkle. Other pickups hate it.

It might have been more correct to say "ignore (or receive less signal from) certain switch positions", and then by default, neck, middle or bridge pickups. I didn't mean specific pick up brands.

If you notice a drop say in postion 2 and 4 it probably in your guitar switch. What kind a Strat do you have Squier, mim, etc. have you changed the pickups? if the pickups are out of phase then you get a drop in volume when they are combined. It might be as simple as some contact cleaner. We need a little more info

I have a Warmoth chambered strat with Tex-Mex pickups that works really well with my Mustang in all p/u selector positions.
