Depends on the pedal really. Start with just plug it in like you normally would on a traditional amp. Just right inline with your guitar, to the amp input. (Esp true for a compressor or overdrive)

for an amp setting, look for the models with "BASIC" in the name so you will just get the LESS is MORE part of the amp. I would start with a BASIC Twin setting and then set about to some experimenting.

yep, either the vanilla Twin or the Princeton model. If you want it really really clean, try the Princeton.

You didn't mention what model Mustang amp. If it has an effects loop, try your modulation effects in the loop if they don't sound right through the front of the amp.
