Is there a simple way in FUSE to, say, swap two presets on the amp (Mustang II) in order to help organizing them? I can't seem to find an easy and simple way to do this...

If you could drag and drop in Fuse this would be so easy, but despite many, many pleas here for that feature, Fender have STILL not implemented it - maybe the architecture of the software just doesn't allow for it ?

In the meantime, you can save any preset in your library (or on the amp) to any slot on the amp by right clicking on the preset in the Fuse library page and using the 'save to amp' dialogue that pops up.

If you want to swap presets around on the amp, this will mean a bit of jiggling between the amp and the computer, otherwise you will overwrite something you want to keep, but at the moment there isn't an easier way.
