I just did this earlier today. I think you have to do it seperately.
You can find the firmware update here:
http://www.fender.com/support/article.php?kb_id=31

The current firmware version is: v1.04.
Updating the G-DEC 3 firmware through Fender FUSE:

1. Download the latest firmware below.
2. Unzip the downloaded zipped archive file which contains the binary firmware file.
3. Open Fender FUSE and choose Main Menu ->Utilities -> Update Firmware.
4. Select the firmware file from the location in which you unzipped the file (from step 2).
5. Check your Fender G-DEC 3's screen for update progress.

Updating the firmware from the G-DEC 3 front panel:

1. Download the latest firmware below.
2. Unzip the downloaded zipped archive file which contains the binary firmware file.
3. Copy gdec3_v1_04.upd to the root of an SD card.
4. Copy the file to an SD card.
5. With the Fender G-DEC 3 powered off, insert the SD card into the unit.
6. Power the unit on and follow the on-screen instructions.

A good tip is always note the name, then after you download do a search for it. It happens to me on my Windows machine.
