I have some ideas for new Fender Signature Series guitars and basses.

John Paul Jones Signature Jazz Bass: He was a great bassist with some awesome bass lines, especially on Dazed and Confused, Black Dog, The Lemon Song, Caruselambra. He used a 1962 Jazz Bass in the studio and on stage with Led Zeppelin till 1975. The bass would probably look like the picture. http://www.johnpauljoel.com/images/jazzbass.jpg

Tim Commerford Signature Jazz Bass: Tim had lots of awesome bass lines while with Rage Against the Machine like Bombtrack, Killing in the Name, Take the Power Back, Settle for Nothing, Bullet in the Head, People of the Sun, Bulls on Parade, Tire Me, Calm like a Bomb, No Shelter, and New Millennium Homes. He used custom Jazz basses with P bass necks and hipshot Drop-D tuners. It would probably look like one he many used with RATM.

Tom Morello Signature Telecaster. Tom Morello had a very unique sound with RATM, and his telecaster would have the stickers it came with and come in Drop-D tuning.

I wondered about a John Paul Jones bass as well, but even though he still has it, it's been retired like you mentioned while he was still in Zeppelin with an Alembic) and he has custom instruments built by Manson Guitar Works, including his own signature model there. I suppose it would be some sort of tribute model, if he'd go for such a thing. I have seen him play live with Seasick Steve with his old 52' Precision Bass, which he had redone, I believe. Perhaps that could be an idea. He's also had a fretless P-Bass (used in Zeppelin, but I've seen a recent photo of him holding) and of course that odd ball Fender Bass V. Yeah, I know I'm a Zeppelin nerd knowing about his gear. :P

After being shipped from the factory to a warehouse to a store, guitars tend to not have any recognizable tuning.
They will subsequently be set to whatever the store people choose, usually standard E.
I even tried a baritone guitar that the store had managed to stretch into E.

Those are all viable candidates (although I wish someone would "arm the homeless" and one of them would shoot Morello--his attitude and ridiculous unsustainable ideology irritate me, but please excuse my soapbox moment)...

The JPJ Bass especially intrigues me...

Never had the desire to buy a signature model because I just don't see the need. Reality is they are just a smart marketing product.

I think the signature series started out with the best of intentions, the EC had the V neck and boost, the Yngwie had the scalloped fret board and DiMarzio pickups...then it became so successful that everybody wanted to have their own signature model and Fender over did the whole thing. The signature models that stay in their catalogue are still the ones that sell and have some good features that many people want.

Then again, instead of making new guitars, perhaps they should improve the quality control over the ones they already have. That would be nice, especially on lower priced models. Not everyone has the budget for a custom shop guitar, which actually might not neck issues, or whatever else is the problem.

Hahahhah, I'm right there with ya. Not really a Zep fan, but I'd love to see a RI or Artist series model of Entwhistle's 66 Slab Body P.
