Just wondering if this is the way that things should be, or really if it's just preference. Input please!

I think its more just personal choice, but I would think bigger strings need a bit higher action to avoid fret buzz and rattles since the strings are bigger and would be closer to the neck/frets at a lower action.

It's just a matter of personal taste.

Also, action is measured from the crown of the fret to the bottom of the string. That space doesn't change if you use bigger strings.... 3/64ths is 3/64ths. You need higher action if you play harder, and can go lower if you play easier.

I see what you're saying, and I thought that too, but I have had to raise the action a bit when changing from the stock 9-42s on my Squiers to the 11-49s I prefer, even after making the appropriate truss rod adjustment because it just seemed like the bigger strings vibrate more, or in a larger arc (does that make sense?), perhaps due to a bit less tension on the larger gauged strings than the smaller gauged ones.

'Do not care; more a matter of finding a gauge (and flat or round) which suits the instrument and intended type of music played thereon.
