anyone know anything about linking up your fx loop send and return with just a patch lead? ie. no pedals or anything, just putting a patch straight out then back in again.

I heard it can add some gain? tried it on the jcm900 last night at rehearsal and it seemed to add some gain, some bottom end, and maybe even some volume. I must admit i liked it so much im thinking of leaving it in all the time.

What is this doing? Will it damage anything if i run my amp like this all the time?

You're fine doing it. However if you notice an appreciable difference in sound on a Marshall effects loop, your amp needs looking at. Reason being it's losing preamp to power amp signal to the effects loop.
It can also help quiet a noisy reverb on the 900's and DSL/TSL amps.

I can't remember exactly why that is, what causes it. But I distinctly remember the phenomenon.

Just don't muck about with the speaker out sockets, speaker cables or cabs.
