Using a Jam Man Solo through a Mustang 1, I can't get different tones. All the layered tracks come out the same as whatever amp sound is used on the Mustang at that time.
Is there a way round this?

you really need an effects loop for that. but you might be able to run a loop with the aux input and line out, not sure if the line out cuts off the speaker though.
