I have the 50th American Deluxe with the S1 switching and it is a great guitar.
The Custom Shop 50th is is a lot more expensive but probably also more collectable long term.

I also have the Deluxe version and absolutely love it. I'm not really into what is and what is not collectable. If I like it, I buy it.

I don't believe in predicting collectibility. You'd think a custom shop anniversary guitar would be more collectible, but it may not be. It may just have the same value as any other custom shop guitar of equal age.

I say buy a guitar because you love it, not for what you hope it will be worth someday. Fenders on the most part hold their value fairly well. Who knows what people are going to be into in 25 years or so.

Hell, electric guitars may be out of style by then. Or some new brand will come along and change the industry and strats and teles could be obsolete. Everyone might be playing digital guitars with no strings.
