If I wanted to put Gibson humbuckers in my Strat I would have to have the same nut width and end of bridge width found on a Gibson with the same humbuckers in order for the magnets to be aligned with the strings correctly right?

Yeah - you can buy F-spaced (F for Fender) humbuckers, though - get a PAF style F-spaced hum bucker and you'll be in business.
