What does it mean when something is "Hot rodded" :P

It was modified from its original form, for better or for worse.

The origin of the term "hot rod" started with cars that were modified to run faster...at least as far back as I can remember which is the mid '50's when I was a litle kid.
Fender uses the term to make you think you're getting a guitar or amp that will blast away all the other makes and models I guess....the "Hot Rod" Reissues and so on.
Others who "hot rod" their guitar or amp are doing what Martian said.
