Tuning/Setup Questions

Hey guys, I am getting my strat fret milled. I play in dropped d the most and I was wondering would it mess my neck,setup,ect if i went to standard e? Im pretty picky about my guitars so

String tension wise, it would be the equivalent of switching to a heavier gauged 6th string. It MAY have a small affect on the neck (bow wise) but I wouldn't think it to be anything monumental. You'll know for sure if your intonation on that string is not right when you bring it up to E.
