I was just going to say what 3-7 said - wood is (was) a living thing. 2 bits, even from the same tree, will always be different. If you complicate matters by the fact that most Fenders are not made of a single piece of wood, and that the neck's another piece (2 pieces if rosewood f/b), it would really be surprising if the saddle positions for proper intonation were the same!

Whilst I agree that the nut plays a difference, the trem block doesn't. It's not a part of the strings talk length. All the problems lie between the saddle and the nut. Except for depth of finish around the neck pocket. I think it's due to nut placement problems being exacerbated by fret position. The problem accumulates as you progress up the neck. The fact that you only intonate between a open string and one point on the neck would in no way alleviate this, as you only have one reference point away from zero. If you were using a 24fret guitar and intoning at two other points referenced to the open string, you'd see different results at the bridge. Fret placement isn't perfect remember it's a tempered modular instrument. Which means you can't intonate say your B string by tuning it and the G string then refrencing it to every B and G you can find on that string. Because despite being in the ballpark the notes aren't the same.

Now please Nevin, think up a difficult one next time.

Exactly--two pieces of wood that were originally beside each other in the same tree can react differently and have different characteristics as to how the adapt to being made into a guitar.
They should be similar, but there's no guarantee of that.
