I play a Squier Strat and I put 56-12 gauge string's in it a few month's ago to play in A tuning so I had to make the nut bigger with a nail filer, but now I want to play in E again and I'm going to be using 48-10 gauge string's so do I have to buy a new nut now? because it's bigger than it was before I wanted to tune that low.

The string tension when tuned to pitch should hold the strings in place. As long as they don't move around, I wouldn't worry about it.
