My low E string has been extremely stubborn as of late. The string height is correct, the intonation is on yet it still sounds like it thumps against the frets. I see that this is common with a few of my guitars.

Does anybody have a remedy for this? Or how do I identify the problem?

Lift it a little and look at your technique too. Its common for people to strike too hard or at a funny angle, which sends the string towards the frets.

Bt "thumps against the frets" do you mean the string buzzes and rattles against the frets when plucked? Any frets in particular or all of them? You say your string is correct though...hmm... sounds like you might have too little or no relief in your neck (a backbow) possibly. Seasonal changes in humidity are most often the cuplrit of moving a guitar neck as the wood expands or contracts.

Put a capo at the first fret and press down the low E at the last fret, then check the gap between the bottom of the string and the top of the eighth fret. No or too little gap indicates a backbow and the string will rattle against the frets as it vibrates. A tweak of the truss rod may be in order.

I wouldn't recommend doing the adjustment yourself though if you;re inexperienced...
