I like all of the Custom Shop pick-ups I have heard, but since I can't afford a collection of guitars yet, my favorite, for their versatility alone, is the stock Delta Tone configuration. You can pick a Texas special for a better blues tone, or a vintage reissue for more sparkle, etc... but if you want great Fender tone and the ability to play just about anything well you just can't beat the stock Delta Tone configuration. IMHO :D

I have two sets of Custom Shop 60's Relic pups. They are great!

The rest comes from working the fingers and tweeking the amp settings.

Oh I'm here...

Y'know, I own around 60 sets of pickups, but my favorite Strat pickups are still the Hot Gold Lace Sensors. I have 5 different sets of them. But I have many excellent sets. Some of my other favorites include...

Fender Limited Edition Abby Masterwounds
Harmonic Design Vintage Plus
Fender CS54 (Bridge) & CS60s (Middle & Neck)
Rio Grande Vintage Tallboys
Lace AlumiTones
Kinman Blues
Fralin Blues Specials
Fender Hot Noiseless
Fender CS69
Bare Knuckle Apaches

I really could go on for awhile...

I'll also let you in on a recently found gem...
Do an internet search on Rumpelstiltskin Pickups. Hand wound, wonderful rich tones, still pretty cheap. I have two sets of 'em, custom wound to my specs. It just doesn't get any better.

Love the CS 69's and the 57/62's. I have tried the singe coil Duncan Alnico II's and somehow didn't like them. They have this different twang to them that I can't really explain. I've also tried the Duncan ssl-1's set and love the neck position. The bridge position however was way too weak. I could not get any twang or spank or whatever out of it.

I must admit I like stock American Standard pickups. They may be more Swiss Army Knife than excalibur sword, but they do the job.

I have a CS Strat and have CS69 P/U's on it. Great classic sound, also have an Am. Standard with HSS and replaced them with Duncan SH4 (JB)bridge and SSL1 in middle and neck. Gives me that sweet Southern Rock growl when i need it.

I LOVE the delta tones, they are very classic sounding.

I used delta tone pickups on tons of my songs on the cd i recorded. They stand right in with just about any pickups out there.
