I have noticed that some Fender single coil pickups have two screws in the normally empty holes on the back side of the bobbins. Does anyone know why they are there and what the effect on the tone of the pickup is?

These screws are found in the bridge position pickups which, are wound somewhat more than the other two. The screws are there to alter the pickup's magnetic field in an effort to give the pickup a bit of a boost into a combo of Strat/Tele tone. The difference is VERY subtle but it works.

I believe that the screws in the back of the pickup affect the inductance of the pickup as well. That would alter the frequency response.

But don't ask me how.

I haven't tried to test it.

The screws would come out easily enough (and with the plastic bobbins, there's no risk of messing up the windings of the coil.

I removed them from the rear of the bridge pup on a 50s Classic Tele and replaced them with a vintage style steel plate. Now that did alter the sound ..in the right way.
The screws perform a similar but lesser function to the "grounding" plate.
Adding similar steel screws to plastic bobbin Strat pickups might actually be a useful tweak to coax a little more presence and bite if that were desirable in a particular guitar.
