Last week I was playing my Strat (CS 69 pups), and I had an incident where a couple of the magnets on the middle pup got pushed in. I tried the guitar afterwards, and of course, big difference in tone. This afternoon, I took the pickguard off and pushed the magnets back in (from the back side) so that they were flush with the bobbin. In doing so, would this have harmed the pickup in anyway? Should I order a new pickup to replace it? Is tone going to be effected?

Any input would be greatly appreciated, thanks!

You are incredibly lucky the pickup still works at all! Sparing you all the technicalities, yes, you've harmed the pickup. Tone will be affected, feedback at high volumes will be forthcoming and insulation breakdown of the coil is only a matter of time. Yes, do order a replacement pickup.
