Okay here's another question-my bridge pup has different height magnets than the neck and middle. The low E is slightly higher than the high E, the A is the same height as the neck and middle pup,the D is the same height as the high E (D and high E are almost flush with the pup cover), the G is maybe 1mm higher than the D,and the B is slightly lower than the pickup cover which is the same height as the B on the neck and middle pickups.
This set of Tex-Mex pickups, as I was told by the seller, came off of a 1999 Jimmie Vaughan Strat. I don't really hear any difference in the sounds between the pickups such as a sharp dropoff when playing the notes using either of the two that are the same and the bridge pickup.
I have them wired as white/black neck,red/black middle,and yellow/black bridge. Correct?

Yes, your wiring is correct. These pickups have the Fender plastic bobbins which make it very easy to safely move the poles up or down with just a little bit of force. It's more likely that a previous owner moved them, either by accident or on purpose. You could move to your liking as well...
