i built my "black strat" and just installed a new SSL-5 in the bridge. i ended up moving my old matched set bridge pickup to the neck due to quiet E and A strings. that solved the quiet strings, but what is the "ideal" height adjustment goal? same volume from high to low, neck to bridge?

The plain truth is, it's totally your decision as to what you like the best.

i installed the ssl-5 in my bridge position and moved my old bridge to the neck. my buddy was playing it and we noticed that when i flip my "gilmour" switch to add the neck to the bridge it sounds out of phase. i used black from the duncan to ground, am i missing something here?

It is not uncommon for a Fender pickup to be out of phase with a Duncan. Reverse the black and white wires of the SSL-5.

the neck and middle are toneriders, part of a set. having said that, should i still swap duncan wires to check for fuller tone when i add the neck to the bridge with my "gilmour switch"?

I know nothing about Toneriders. Yet, based on your complaint, the Duncan is apparently out of phase with them.

That's what I would do.
