A couple of questions concerning pickups. In a few days I will have both Custom Shop 69's and Fat 50's. I have a Malmsteen Strat with a maple neck. I was going to put Fat 50's in all three positions, but then I thought that maybe a Fat 50 in the neck might be a little too warm and bassy. Would it be better to put a 69 in the neck? Seems like Fat 50's in the bridge and middle with a 69 in the neck could be a nice combination.

And...

What is the relationship between pickup height and tone and sustain? I thought I read many years ago that if the pickup is set too close to the strings you will actually lose sustain. And is there a relationship between pickup height and tone?

You actually bought two opposites in terms of tonality. The 69s have a crisp bass, negligible midrange and a piercing high end. The Fat 50s have a mellow bass, pronounced midrange and a smooth high end. So, yes, for the neck, the 69 would be a better choice.

And...

To a point, the closer a pickup is to the neck, the louder it will be. If it is too close though, the polepieces' magnetism will actually start sucking in the strings which will reduce sustain and give you warbling sounds on the upper frets of the wound strings.

The further away from the strings a pickup is, the lower and mellower it will sound. Sustain MAY increase or decrease, depending on the magnets' composition and/or strength.

Yeah I think the 69 in the neck would work well, but after reading the inductance ratings of the Fat 50's the neck is 2.4 which isn't that far away from what a normal Strat pickup is at. It appears that the entire Fat 50's set is actually calibrated for each position.

I think putting Fat 50's in all three positions would also work fairly well also.
