Thanks for all the replies. I guess the easiest solution would be to find someone with a 2006 Deluxe player or a year known to be wired the same way and have them tap on the pickups and see what results they get. If the wires mentioned to the pots only pertain to the tone then it would definitely point to something was shorted in my wiring.. once the two wires were removed/rearranged from my player and the wiring duplicated the super Strat, along with the capacitor being added, the selector switch along with the push button allowed the right positions.

The Deluxe Player only used one on the 1st tone pot and they added a wire jump from the 2nd pot 3rd lug to the 1st pot 3rd lug tone cap. .

I'm not seeing that man. I see the 1st tone pot 3rd lug to 2nd tone pot 2nd lug.
Am I missing something. :D
MY BAD, I don't know WTF I was looking at....Trying to find something that doesn't exist creates brainwave anomalies that cant be explained. I should have had my glasses on also, but that's just a poor post on my part.

Just maybe there was nothing wrong to begin with.

Your original wiring looked correct, you should have simply checked the switch wiring only, and been done. The sharing of a cap on the tone pots could not cause the pup positions to change.
