Sometimes things like that can be fixed by adjusting the pickup height. I know on my Squier Teles with a neck humbucker sounded sort of muddy until I figured out the perfect height for the pickups. For me, when either the of the E strings are fretted at the last fret, I have a distance of 3mm between my pickups and the bottom side of the strings. So maybe give that a shot.

On 1 of my Teles one of the string trees is off by just a little too, but its barely noticeable, and I guess it could cause some tuning issues, but it does not seem to be an issue on mine. Unless its way off, I wouldn't worry about it too much, unless it does become an issue.
