I just installed a new pickguard on my affinity strat. I need to reset the pickup height though. Anyone know the proper distance between the pickups and strings?

There's that, and there is also the Fender setup guides which are good reference materials/starting points:

Hey sportrider. The great thing about setting your pickup height is that you really can't do it wrong. Chet's "nickel method" is a good place to start, but there are many here (I among them) who like to set their pickups as low as possible to improve sustain and sweeten the tone. As long as your pickups aren't so high that they cause "Stratitus" (i.e. magnetic string pull), whatever sounds good to you is absolutely the right answer.

I realize my answer is of almost no help at all, and that too is the correct answer! Welcome to the forum! 8)

Thanks guys. I've set the pickups. The frustrating thing is that I'm playing through a peavey vypyr 15 and while it sounds great on a fender twin model, i switch to something like the 6505 model and it sounds not so good. I'll keep tweaking.
