The neck is glued into the body, hence's the term "set-in neck".

A thru-neck guitar would have the neck passing the entire body length.

Neck-thru is a method of electric guitar or bass guitar construction that involves extending the piece (or pieces, in a laminate construction) of wood used for the neck through the entire length of the body, essentially making it the core of the body. The strings, fretboard, pickups and bridge are all mounted on this piece.

So-called "ears" or "wings" (i.e. side parts of the body) are glued or laminated to the central "stick". The "wings" may be bookmatched in order to give a symmetrical appearance, and are often cut from one piece of wood.

Set-in neck is a method of guitar (or similar stringed instrument) construction that involves joining neck and body with a tightly fitted mortise-and-tenon or dovetail joint, secured using some sort of adhesive. It is a common belief that this yields a stronger body-to-neck connection than a bolt-on neck, although some luthiers believe that a well-executed bolt-on neck joint is equally strong, and will have similar levels of sustain and neck-to-body contact. However, neither of these joints is as strong as a neck-through body construction, which requires more material and is usually seen only on high-end solid body electrics.

The set-in neck construction is more popular on acoustic guitars. Almost all major acoustic guitar manufacturers use set-in necks, with notable exceptions being Taylor and Collings.

In the electric guitar market, Gibson traditionally produces almost all of its electric offerings as set-in neck models, as opposed to Fender which traditionally builds its electric instruments (most notably, the Stratocaster, Telecaster and various electric basses) with bolt-on necks. There are other solutions used in very rare cases - Babicz make a neck that is mechanically joined and can be "wound" up or down to adjust action height.

A good bolt on neck is just as good if not better then a set neck.
A lot of cheap acoustics with set necks are joined by simply soaking them in glue, and does glue resonate? No it dampens.
Set necks are good if done properly the same goes for bolt-on.

I do. From the pictures of the guitar it looked as it was a neck-through, probably the joining points can't be seen.

The Merle Tuff Dog is the currently known Fender thinline to date to sport a shorty pickguard.

I never seen another Fender or Squier Tele with those shorty guards, only on Suhrs and other boutique guitars.
