On some Custom shop instruments I notice the outline of the fender logo decal is showing like a darker area under the decal and on some it's not showing. Is there a specific reason why that is? I'm about to place a custom order and I would want to specify that I don't want the decal outline showing.

I can only imagine it is due to (intentional) relicing, and is more obvious on heavy relics.
You can see it on many vintage Fenders, where it is caused by age, and exposure to smoke and dust and pollution, and to daylight too!

thats because custom shop reissues have the decal applied over top of the finish. Its not painted on.

True - just like vintage guitars the CS reissues have a waterslide decal applied over the finish. Plus you will notice the more aged/reliced the guitar is the more the outline of the decal shows up as part of that aging process.
