I had an epiphone lp and had the same thing happen..
the dealer told me they put stain on the rosewood to darken it and give it an aged brazillian rw look on certain models.. my fingers looked exactly the same... I returned the guitar..

but a CS strat? whoaaa! probably some other issue..

Can't see it as any but a chemical (perspiration) and or mechanical interaction (attrition and heat generated under pressure) with some component of the neck treatment. Would suggest that the process of finishing that neck be reviewed. Perhaps a new neck is in order. :idea:

Just a shot in the dark here, (no pun intended)
And this really depends on where your Strat sleeps. (in the case or on a stand) IF your case has that royal blue or black plush interior, it just may be that the plush material received an excessive about of dye somewhere along the line. This could transfer to the neck when the lid is closed. I would think once the dye has leeched into the rosewood, it will be a while before it comes out.

Try taking a (clean) old white t-shirt or a piece of laser or inkjet paper and rubbing it on the inside of the lid directly adjacent to the indents created by the neck and strings. Don't rub it on the indents because that won't tell us where the black is coming from. If you rub the adjacent area and end up with black transferred to the t-shirt or paper, you may well have found the source.

As I said, it's a shot in the dark. And if your case has a gold or orange interior, it is also a shot in the wrong neighborhood. But it is something to try and would narrow down your search.

It is a black interior style case, but if that was the issue, wouldnt the white on the strat have been effected at all? Also, wouldnt the strings have kept it away some?

I have kept it out of the case since, and trying to give it a little time to see... butman it is bad.

Like I said, it was a shot in the dark. The rosewood fingerboard like all woods is very porous and acts a little like a sponge but with very little swelling. The steel (or nickel plated steel) stings have very little porosity. The nitro or poly finish on the other wood parts of the guitar and chrome parts also have an extremely low porosity (is that a word?).

Did you try the white cloth/paper test? And while asking, you don't have a visible location with your post. Are you in a very humid climate region?

Only mildly humid, but again, I do have 2 other strats with rosewood boards that do not do this.

The case thing... well I would have thought that after I cleaned the board that if it had been that, it would have been taken care of..
