ok so i have an idea for a pretty wicked guitar but i have been questioning a few things:

-would the fender custom shop be able to work on a custom finish for the guitar? (for example a new colour that is not in the list of finishes and probably add stripes)

- is it possible to put a zebra stripe on a finished neck? (never heard of doing so)

-could i get pickups that aren't on the list?

-could i get the pickups in any color?

Go to a Showcase Dealer. Questions are pretty vague.

My understanding is that for the right amount of money they will build anything you'd like.

Yes but it's still an Artist Series; Masterbuilt, but Artist Series.

so it doesn't come with the Custom Shop credentials?

is a guitar like the normal Mark Knopfler Artist Series a premium guitar compared to a Std. American Strat - or do you pay the premium purely for the signature on the headstock and a smaller production number?
