I just recently purchased a Rory Gallagher Replic Strat. It sounds amazing, however I'm not sure if it is just my playing style or what. But after the 12 fret there are a lot of dead/flat notes. Am I playing or wrong or is this a common problem and how can I fix it?

Why don't you start by checking the straightness of the neck.
You can find the relevant adjustments on the Fender Support site

Rory was an Irish player from Cork. Traditional Irish tunes are in dead/flat notes most of the time. So maybe your Strat is tuned as Rory Gallagher prefered it.
