I bought new Fender Stratocaster Journeyman Relic 1964. Near bridge there is a strange spot. I have not seen anything in the instrument photos at the Internet.
Does it factory relic work or something else?

It is something that probably would have grabbed my attention though.
It's not a part of the relic process of checking, it is a characteristic of the wood, but it is a bit odd and really does look like some kind of stain or defect in the paint.

I go hot and cold when I think about it. I like it because it adds personality to the guitar, and I generally dislike burst finishes there the grain is not apparent (I see a lot of bursts that could have been painted on Melamine), but this almost looks out of place since a) it is not a bookmatched body and makes it more obvious that it is a 2-piece body and b) it does look like a stain.

But...
I wouldn't "worry" about it were it a production model, but this is a CS Journeyman Relic. Yes, it is still "production" and not a "master/team build, but I would expect more care in the selection of the body wood for a build that will reveal the grain. This blank should have been used on a solid color build.

I've played quite a few Custom Shop guitars recently and have been totally disappointed in the quality control.
They really are just fancy paint jobs with a $$$ surcharge.
I'd love a Fiesta Red Journeyman Strat but at the price charged it would have to be fairly flawless.
The "tea stain" flaw in your guitar would bug the hell out of me, yes it's unique, characterful even, but it does look like you spilled something on your guitar.
