With guitar into the input of the amp, the "Preamp Out" from the amp goes to the input of your effects chain, then the output of your effects chain goes back to the amp "Power Amp In". Alternately, you can plug your guitar into the input of a multi-effects pedal, and the output of the effects goes to "Power Amp In", which bypasses the amp's preamp section, volumes and tone controls.

You can use some effects up front, guitar > effects > amp input jack, and some effects in the loop.
Not a hard and fast rule, but some effects such as distortions and drive pedals sound better into the input of the amp, while time based effects like delays, chorus, etc, sound better in the loop.

+1 Using overdrive, distortion, fuzz and boosters kind of defeats the purpose of pushing the front end of the amp. Use you time based pedals in the effects loop. Only one of my amps has a loop and I don't bother with it. I like the interaction between the pedals themselves, but to each their own. We all have different tastes and different ears. You can't hurt a thing by trying.
