Post subject: Hot Rod Deluxe with Pedals

Wondering if there is any significant difference between connecting from
guitar --> pedal --> amp vs. guitar---> amp and using the effects loop
(Pre Amp out, Power Amp In)?

It depends on the pedal. Time based pedals like chorus, delays, phasers ect. are ok through through the loop, but distortion devices are best through the regular inputs. Try them yourself and see what you think.

I really doubt you'd notice a difference where you plug them in on your amp.

Sure you can. You want the boost and distortion pedals to push the front end of the amp. You will seriously hear a huge difference.
