I was reading somewhere that it is a good idea to run time based and mod pedals through the effects loop vs. straight in. I don't really see why it would make a difference but then again thats why I wanted to get everyones opinion on it.

For my rig i'm running:
'97 Tele> Line 6 M13> Digitech Whammy> Cybertwin

Thoughts??

I had a hiss/noise with a Digitech SC-2 running through the loop on my Hot Rod DeVille 410.
Digitech told me that this pedal and likely any other distortion pedals should always be used between the guitar and main input - not in the loop.
I moved it and the noise went away - I am not sure why.
I was always told to run any pedals through the loop and that's where I have all other pedals.
I would think a whammy would kick the front end better if used on the input instead of the loop?
I am just getting back into things recently. In my early days - if we were lucky enough to have an amp - it maybe had reverb, volume and tone, so I've got a lot of learning to do.

Generally it is preferred to run time based and modulation pedals through the loop. That way they are not effecting your basic tone. Your OD's and distortions pedals are basic tone shaping tools, therefore you run them in front of the amp. You want your overall tone to be set where you like it before you start throwing phasers and delays at it.
That being said, there are many players who run everything in front of the amp like one big tone-soup. And it works for them.
Bottom line - experiment with all different variations to find the one that really kicks you in the head.

Yeah my only concern with running stuff through the effects loop is that for some reason I can never seem to find a good balance, I've tried and tried but I can't seem to prevent a volume boost when stepping on effects while running them through the effects loops.
