I notice some vintage blackface amps say Fender Electric Instrument Company and others say Fender Musical Instruments. When did they start using 'Company'?

Fender Electric Instrument Company is the original name of the company started by Leo in 1946. Fender Musical Instruments is the name CBS used once they purchased the company in early 1965. So the transition to FMI is something during 1965. Blackface cosmetics started in 1964. Many people will look at the company name as an indication of the amp/guitar being pre-CBS.
