under the pick gaurd, beneath the D&G string the bass is hollow, you hear an immidiate tone difference as opposed the E&A because there is more wood. I have a problem with neck as well and its now been back to the shop 4 times, they adjust it and with in two days its back to the same crap. They told me if its a defect they will either replace the neck or replace the bass completely. Needless to say I am not happy. When I mentioned I may swap her for a mexican precision bass the sales rep said no way are you crazy swapping a japanese bass for a mexian made bass.....I said well yes I played the crap out of one at the store and it was solid as a rock and didnt buzz once. I am torn big time now.

Why not go for an American? It's more money but you can't go wrong with one!

I missed where you mentioned what model of Japanese Fender bass is it that you own?

The tonal diff. bet E,A and the D,G strings does not sound like it is related to body resonance.
You may have two loose machine heads, the neck pocket may not be as clean as it should be under those strings . You could have a bad set of strings.

I would not give up on your bass without investigating the problem further.

And when you play her acusticly with out an Amp you hear it all through the instrument but when you play her through an AMP she is alive with tone. She is what she is , A sexy Japanese Bass with tone and style and she cant be compared with other models...she is unique

Try raising the pickup on the side thats not putting out the same sound/tone ETC. as the other strings, believe me the a quater or half a turn will allow for a clearer more defined sound, even American basses fall prey to a poorly adjusted pick-up.
The pickups should be lower on the outer strings while getting closer to the strings as you get to the two inner strings.
Its a common thing sod ont fret it(get it??)an easy fix provided thats the problem.
GOOD LUCK :P

Yep, adjust the pickups, it's all you need to do.

That is gold!
