Hello! There was a problem with the bridge on the Fender Jazz Bass Special (MIJ). On the G string and D to set Scale have to twist the screws seat to its full length, although previously it was not. Replacing the strings on the new, the problem is not resolved. Neck Relief is configured properly. Tell me please, in what could be the problem?
Sorry for my English-translated by Google.

Are the neck screws tight enough? Is the action high or low? Is your tuner working properly? Are the pickups too close to the strings? Are the nut slots cut too deep? Are the strings wrapped on the barrels at least three times? Have you moved the saddles back to where the were to start with and tried the tuner again? Does the guitar cord fit properly in your tuner/ in the bass?

Those are just a few questions- your best bet is to take it to someone who repairs basses and knows about guitars.

Several possibilities here. Did you change string gauges? Light gauges intonate differently from heavier gauges. A heavier gauge might intonate more correctly here. Sometimes core shape and string tension matters about as much as gauge. Floppy strings are problematic in lots of ways and this is just one of them.

Also sometimes the neck has too much relief in it. Try straightening it a bit.

Other times shimming is also an option to extend string travel.

This thing needs help and is a perfect example of why I say to find one set of strings you like on an instrument and always replace them with a new copy of the same exact set and don't experiment once you find one that you like.

You can't just slap a bunch of different sets on a bass and expect them to all set up perfectly.

People often ask what strings should I put on my bass but really the question in many cases should be what bass do I use with these strings?

It could be these strings are just wrong for that instrument. It happens.
