Quoting from: http://koivi.com/guitar-intonation.php

"If particular frets are out of tune while others are in tune across each string, the frets on your instrument may be worn to the point where the string is not contacting the centers of the frets. If that is the case, you may need to grind and polish or replace the worn frets to cure this problem.

Check the frets for signs of wear compared to the other areas of those same frets.

My last post is assuming you are FRETTING at the 12th fret, not just lightly touching for the harmonic tone.

Dave is(and usually does)sound about right, the only other possible culprit is the break angle at the nut or the nut itself, its only a possibility but worth investigating.
You can try restringing the guilty party, get a good number of windings on the tuning post starting from the top down as far as possible(I stick with 3-4 windings)either way it will help single out the offending problem.
I would get a good fret-level and polish, have your bass person check the nut for any structural issues maybe even go with a graphite nut(usually 25.00$ w/labor)it definatly is a good up-grade and cost effective, one can never go wrong with a newly cut nut  .
GOOD-LUCK
