You said 'a couple months' have passed. Hopefully, the guitar is in a proper case by now. Rust takes awhile to damage pickups, so hopefully this procedure outlined below may salvage the situation:

A safe product to use to get most of the rust off any affected area is a firearms cleaning product called "Hoppe's # 9".

Click Link: http://www.hoppes.com/products/solvents.html

Use a Q-Tip with a very small amount of the solvent and gently scrub the affected areas. Use a soft clean cloth to remove the solvent after scrubbing and re-apply a second time to get all or most of the rust off the surfaces. Wipe surfaces again with a dry cloth. Once you have the rust off the surfaces, apply a VERY LIGHT film of 3-in-1 brand oil on the surfaces using another Q-Tip. This will prevent further rust formation. Both Hoppe's # 9 and 3-in-1 oil are safe for plastics and will not discolor your pickup bodies or pick guard.

Place the guitar in a DRY case with a couple silica desiccant packs inside to prevent additional moisture from doing a number on your guitar. You also may wish to check your guitar's neck for possible misalignment or warping due to the effects of high moisture.
