Nothing's wrong with your bass. With the S-1 switch down, it put's the pickups from parallel to series. The signals are added, and essentially they act as one pickup. With the S-1 swtich down, the neck volume acts as the master volume for the whole thing and the bridge volume does nothng. However, in series, both pickups are on at full at ALL times. If you want a more detailed description of parallel vs. series I'd be happy to provide one.

Ok, your bass has two modes: parallel mode and series mode. The normal neck volume, bridge volume, tone configuration works in parallel mode, and is with teh S-1 switch UP. This is how most jazz basses are hard wired. Basically, both pickups act independantly, and the input from them are in a parallel circut, basically meaning their currents run side by side.

Series is where instead of the currents running side by side, they are added. This is done by taking the bidge pickup output and sending it INTO the neck pickup input, therefore acting like one pickup wich is controled by the neck pickup control. You can't chagne the balance of the pickups, because they are both ALWAY on, whereas in parallel mode the pickups act INDEPENDAT and you can control them seperatly.

There are significant tone differences between parallel and series. Parallel, the normal jazz bass setup, has a slightly thiner sound with more high end. Series has more output since the signals are added, and has more midrange and low end, making it sound thicker.
